Mandarake, forever and always especially for second-hand goods. You can never go wrong with them.
You can also check out AmiAmi's physical store if you're heading to Tokyo.
Depending on how long you stay you could also try your luck with Yahoo Auctions Japan since you won't have to worry about any international fees if they're only delivering local.

If you’re going to Akihabara, there are a couple of Tamashii Nations stores that you’d want to go to. They might not be cheap, but they’re good regardless and one has all the upcoming figures on display.
Otherwise, Mandarake’s a good shout. I also remember a big Suruga-ya having an entire floor of Figuarts and Figma.

Forgot about this, but a lot of regular hobby and toy shops stock the regular releases as well so you might find some in places you wouldn’t expect. Don Quixote shops are everywhere and they had a nice little selection. They’re quite fun and absolutely mental. You can buy literally everything.

Check out the Hobby Off (or other "Off" branded stores). They sell second hand goods but it's random what they have and how much they charge.
